Does it matter which wheels I have on for an alignment

My initial search tells me no but just wanted to be sure.

I've recently installed coil overs and changed out both the FCAB's and RTAB'S. Needless to say I need an alignment. I want to keep my 19" HRE FF01's spotless so I was thinking of swapping my 18" Z4M OEM rims on to get the alignment than put the FF01's back on after. I know I may be paranoid but I don't believe any shops around me use the touch less system. My question is will the different wheels make much of a difference on the alignment?

Depends on how much offset difference there is in the wheels. More positive offset moves the lever arm on the suspension more outboard and lowers the car slightly which affects the camber setting. It's likely only fractions, but just depends on how precise you want to be.

With my HRE set up my outboard edge of wheel is about 18 mm's more out board than stock. Fairly aggressive. Not sure if 18 mm's makes much of a difference in the alignment results. Am I being to paranoid about my HRE's getting damaged?

It depends on what your alignment goals are. If you have a specific setting you want to hit for camber I'm guessing you'll see a tenth or two of camber difference between the wheel sets. If you're going to max out camber, that's finding the adjustment point that gives the maximum camber angle while you'll get some different measurements depending on which wheel set it will still be the max you can get with either set.
