The CSL box affecting your brake vacuum is doubtful, as my brakes work perfect with the CSL vacuum hose disconnected.
I run epic's tune, my cruize control works fine. (Actually ripping it out today lol)
I'd start with bleeding /replacing oil in the brake system, as said before.
