It turns out that this is in fact how BMW built the car. To provide some context - this was to fix a water leak. The leak was from water dripping through the small weep hole at the corner of the passenger side side view mirror and window, dripping on to the window regulator, then finding its way to penetrate the adhesive of the sound barrier. It then dripped down the door panel to the foot sill and spilled over. The result was a damp passenger side foot well.

To fix:
1. Remove the door panel
2. Remove the sound barrier
3. Scrape off the old butyl adhesive (pic below of clean door)
4. Remove all remnants of sound barrier
5. Put on new sound barrier (P/N for passenger side: 51-48-7-016-656)
6. Roll on butyl adhesive between sound barrier and door (I used this one: Second Skin Damplifier Butyl Rope (3/8" X 15' Each)
7. Press in the sound barrier to door
8. Put the door panel back on
