Just make a plunge cut, then move it sideways and it basically melts through the sealant.

The corners are the hardest part to deal with. I used a long thin kitchen knife to cut the corners from the inside (fronts) and from under the hatch at the back...
this is exactly what was worrying me, and Vinny assured me this is the way to go. thank you for the info.
