water in trunk

2005 Z4 roadster. In solving what I thought was just a dead battery, I found about two inches of water in my trunk (and a drowned amplifier). There’s no obvious way the water got in. My independent shop has tentatively suggested boring a couple of drain holes in the bottom of the battery tray, but that sounds drastic. Has anyone had and solved a similar problem?

Check the forum for plugged up drain holes for the top. There are a multitude of threads and fixes for the problem.
