Window auto up doesn't work

I am not sure if this is related, but my found that my battery was dead. I recharged it and I drove around.
I noticed that my windows no longer auto close anymore on both sides.
Also this is causing me to crack the window a bit since when I close the door, it's hitting the roof frame on the coupe.

Does anyone know if this is a dealer item or I can somehow reprogram it?? I searched but nothing turned up..
