You may want to find an Independent BMW shop if you don't want to go to a dealer, or find someone to get the code and someone can see what it is.

It can be many different things, ranging from as simple as replacing your gasket on your gas cap, to as complex as major engine repair. At that mileage typical problem areas would include a bad oxygen sensor, dirty injectors, or worn out spark plugs. All of these are easy repairs though some of the parts are expensive. Take it to a shop that can read the fault codes and properly diagnose the problem. Making sure you don't have a tank of bad gas or water in the fuel is reasonable advice. Any auto parts store sells fuel treatment that you can add to your tank.

If it pops up again, swing by AutoZone. They will read it for you and offer suggestions for free but they won't reset it (not allowed to and wouldn't fix anything anyways). Sometimes they are right with their suggestions but Sometimes not. I believe the 2.5 engine you have is the M54 that is found in the E46 325 and there is plenty of good information on it and it's quirks over at e46fanatics. When you find out what the code is, let us know or PM me and I'll try to offer some help. Like Car62 said, there are many many many things it could be that turn that light on and the first step is finding out what the code is.

If I had to guess (this is just a shot in the dark but common for that engine) I'd say it is a vacuum leak. Check the intake boot, since it is an 03 the accordion looking part dry rots and causes a vacuum leak.

Lean fuel mixture condition. Maybe dirty MAF? Cracked intake boot? Also bad fuel pump or filter. What do you all think?

First thing I would check for is the intake boot. Its accordion looking rubber piece on the driver side of the engine close the strut tower. Look for any rips/holes/tears in it. If there are it will need to be replaced and hopefully that would take care of your issue.

Ditto on the intake boot.

There is also a plug that comes off the intake and runs 2 smaller hoses to the fuel filter and Brake booster. It looks like this

There are little pieces of rubbers that are "jumpers" to the hard lines that run to those 2 locations. On my old car they were hella dry rotted. check them at both ends.

Could also be the Crank Case ventalation system (CCV) aka hooter valve. Do you hear a hooter noise if you gas it with your head under the hood? When they wear out, they cause a vacuum leak as well.

Best thing to do is after looking over the intake boot if nothing is wrong with it, have your Indy shop do a smoke test for any vacuum leaks.

BTW, I did a google image search for E46 intake boot and plenty of pictures of how the boot cracks came up

if it is air intake or something else then why diagnostic throw these fuel system codes?
1:- 2882 Fuel System
2:- 2883 Fuel system
does these codes have to do something with air intake boot ?

The codes don't tell you exactly what is wrong. They just tell you what the computer is sensing. These codes say there is a problem with the mixture of air/fuel. It is getting too much of one or the other than it should.

I just had this happen to me, when filling up in hot conditions. Seems to go away by itself after a few restarts.
