Got it back in but apparently the motor was reversed... took it out and fixed it, apparently green goes to blue, and blue goes to green, instead of blue to blue and green to green; at least on my top... who knew?
Waiting for silicone to dry then hopefully installed and done...
edit: All installed and working
Now to move onto the other projects on the car and get her back to the bodyshop...
