I had a shop do my exhaust install and they also had trouble getting them up all the way. In the end it was the RPI guide that helped.
Also, before my exhaust was at the proper height, they also stuck out a bit far.
I don't know how much of this will apply to e89 but you may want to check out this thread, starting on post #2.
